Booked a special treat for my 17 year old son and of course I tagged along - who wouldn't!
Booking an allocated slot was easy to do a month in advance and would highly recommend you do this from the comfort of your armchair. Be warned you have to confirm your attendance 24 hours before your booked flight. We were already in NYC and I elected to send an email which was accepted - some might want to phone to confirm. I was also aware I had to pay a compulsory $40 charge per person at the pier before our flight.
I booked for 1pm on a Tuesday, as we had seen the skyline early morning and late evening from Top of the Rock but if you haven't I'd go again at either dusk or dawn. You are asked to arrive about 45 minutes before your flight, to get checked in and go through the safety briefing. You can't take bags or food/drink in the helicopter (rightly so) but you can take your mobile phone for videos and photos obviously. We were advised to keep coats on as it was a very cold but clear day. There are payable lockers to put your valuables in before you fly.
My son and I went up with four strangers (helicopter accommodates up to six people) which wasn't an issue at all. My son and I had to split up as they balance the weight of the helicopter and I got to go up front with our lovely helicopter pilot: what a treat!
The views and skyline were amazing - the pilot played slightly corny but appropriate music from his ipod as we flew around - it just added to the whole atmosphere. Who doesn't want to hear Frank Sinatra singing 'New York, New York' when you're above it?!
Noise cancelling headphones meant we could hear the audio description of what we were seeing and the pilot answered any questions we had, rather than listening to the deafening sound of the blades above your head. My son said his front facing window view from the rear of the helicopter was really good as the helicopter had big doors and didn't obscure his pictures. He wouldn't have wanted to be in the middle at the back though.
The flight was about 18 minutes long which sounds very quick but it felt like we were up for ages. We flew towards the Statue of Liberty twice, flew near to Ellis Island, saw Governor Island up close and zig-zagged across the Hudson River to take in Manhattan's skyline, as well as doubling back and taking in the Brooklyn and Manhattan Bridges. I was able to get good photos and even some short videos from my up-front view!
We had also elected to pay for the separate video (which is uploaded to a You-tube-esque website 24 hours later) which essentially videoed us before and after the flight and had stock video of Manhattan from the helicopter in late spring. It was quite pricey but we watched it when we got home and had a right laugh at ourselves and it just added to the whole memory.
We had photos taken before our flight of us and the helicopter (and me with pilot) which were such good quality I bought them on USB. They were brilliant and a reasonable price.
Treat yourself or your loved ones to this fabulous way of seeing Manhattan. We were very lucky with the weather and want to thank everyone that looked after us.

You are correct, since most Tours are booked way in advance, we require confirmation at least 24-hours prior to flight.
